You can. Best to have a pretty good battery to do it with. Not sure about the r1's, but some of the other engines have different fuel mappings if they drop below a certain voltage.
id put two batteries in if i were to take the generator out
I ran nearly 2 seasons with my '06 R1 and no charging system. I used a good sized 600cca car battery and would charge it the night before a race. I always took my charger to the track, and at first would put it on a maintenance charge after the heat race but stopped even doing that towards the end of last season.
It takes a lot of juice to run the R1 system. If you go without a charging system, I suggest a large car battery and regularly charge the battery to keep it to peak performance. A deep cell marine battery wouldn't hurt. You won't like what happens when the battery begins running out of power.
I have run chevy v8 for years with no charging system. But when I tried on our 03 R1 I was having some problems. I think the electronics like 14 volts. The pumps also take a lot of current and performance falls off when the voltage goes down. But there are some 14 and maybe 16 volt batteries out there for just that reason. (mainly aimed at the chevy HEI system). They are expensive and take special chargers.

We ran several years with our no charging system on our r1s, we ran a deep cycle wheelchair battery holds a charge for along Imelda never had any problems! You do know to leave the guts in to the stator so the car can start right!
